Some time later, he is sent to wake Chiaki and Midori up for a hunting trip, telling them to get their magical asses in gear since he has research to do. After a small exchange of vulgar implications, he thanks Chiaki for taking care of Misaka, although he still considers her a bad choice for Warmaster. When Chiaki asks him about Kharn's retirement in Siberia, he is surprised that she doesn't remember her being responsible and tells her to ask Kharn herself, his animosity obvious. He tries stopping Misaka and Kharn from arguing, resulting in his sister kicking him, starting an argument between them after which he angrily returns to the base, telling Chiaki not to let his sister get hurt. The night before the scheduled procedure, Souji and Kharn hear loud banging noises in the base. He investigates and finds Chiaki unconscious in the elevator. Fully awake, he and Kharn decide to start the treatment right away. While Kharn talks to Chiaki, Souji makes the neccessary preparations before administering narcotics and starting the procedure.

After hearing that Chiaki is suffering from amnesia after the procedure, Misaka shouts and blames her brother for it, kicking him hard before locking herself into her room. He tries to tell her that the effect is only temporary but she doesn't listen. After some arguing with Kharn, he starts working on his laptop, telling Chiaki that his sister will probably calm down after crying herself to sleep. He then apologizes for the memory loss, mentioning that it should not have happened in the first place and will likely be only temporary. Kharn states that the procedure was a complete success and should not have any side effects and that they have to make sure it doesn't happen again during the final treatment. Souji replies that ti might not be neccessarfy, but Kharn insists they should prepare for it nonetheless. Shortly after, the base alarm flares up, announcing the presence of a witch. Souji takes the emerging, weakened Kharn to the couch and tries to make her incoherent babbling stop to tell him what happened in the interrogation room to find out how to save the missing Chiaki. He tells Midori that the witch is sealed in the interrogation room, but they can't easily get Chiaki out as something already held her back earlier. Now that she has been sucked into the witch barrier, getting a teleport lock on her is impossible and somebody needs to infiltrate it to kill the witch from inside. Misaka insists on going in and angrily refuses to listen to her brothers attempt to dissuade her until Midori convinces the young engineer to stay. Souji injects a silver liquid into Kharn's neck that relaxes her body, explaining that she needs to recover in a silent room but will be all right. Midori decides to head into the barrier alone and have Tiny Pete brought to her when needed, receiving a watch with an integrated teleporter beacon from Misaka. The young engineer explains that it should be possible to teleport one person out of the barrier with the Terminator, but Souji advises against trying it since they have no test data regarding witch barriers. He reminds Misaka to prepare Tiny Pete for maximum fire power and tells Midori that he doesn't know how his sister and Chiaki became so close before asking if the green haired magical girl needs anything to take with her into the barrier. She requests grief seeds and some of the medication Souji gave Kharn, which he supplies her with in a handy hypogun. They head to the teleporter room where Souji activates an array of machinery, telling Midori that it worked when he saved Kharn some time ago, implying it will work again. After Midori departs, Souji keeps checking the scanner readings. He detects a powerful witch near Midori's position while Misaka talks to her. Later, he spots another anomaly close to her and is relieved to hear that she is still alive when Misaka manages to establish a connection again. Midori reports that she encountered Chiaki and Souji confirms the scanner reading before telling her that the next signal is directly north of her. He mentions that one of the anomalies disappeared after a huge event, and that the second wandered for a bit before disappearing as well. When Midori asks about Kharn, Souji tells her to stay focused on the task at hand, hiding the fact that she has escaped. But Midori presses the issue and he reveals what happened, telling her that the former Warmaster used the teleporter to enter the barrier and is currently undetectable. He tells Midori to run away if she encounters Kharn. He also mentions that there is no way to save Mirai if she has already turned into a witch, mentioning that it took him, Murderface and fifteen Culexus to stop Kharn when she witched out a second time. Midori thanks him for his honest answer and promises to do her best to bring a happy ending for everyone before he disconnects again. Three hours later Midori calls him again and Souji informs her that something huge is closing in on her position, suggesting to move on right away. Midori explains that she saw Kharn joining the pink haired Goddess, how she encountered Mirai and that they plan on reuniting the fragments. Souji, shaken by Kharns circumstances, tell Midori to forget about her and that Kharn herself has told him about how she will unavoidably live up to her title as the Betrayer one day. At that moment the supposedly dead Malal interrupts him from Midori's side and insists on not abandoning Kharn. Shocked by Malals presence, Souji hurriedly follows her demand for more scanner readings and explains that they identified the huge signal as the original teleporter beacon heading towards their group. He thanks the Culexus for still trying to save Kharn and severs the connection. Not long after that Midori calls again and tells him that they found the third fragment, that Kharn is still alive and that he should try to track her. She also asks him to find the coordinates of the fourth fragment and contact her as soon as he finds it. Some time later she calls him again and asks if he can pilot Tiny Pete to talk to Kharn during the upcoming encounter. He confirms that the controls are simple enough and that he is willing to enter the manifested nightmare to save his partner, declaring that they will marry right afterwards regardless of the former Warmaster's opinion. While he asks if Midori needs anything else, the group disappears from the radar as if they were dead. Shocked, he mentions that the beacon still works and Midori just tells him to get ready to depart. Just as he prepares to enter the cockpit, Misaka knocks him out from behind and ties her brother up with electrical tape. When he regains consciousness and finally manages to untie himself, everyone has already returned to the real world. Holding a bag of ice to his head, he enters the ruined interrogation room and asks to talk to Kharn. Chiaki and Midori leave them alone, the Warmaster in training carrying the young engineer with her. Kharn tries to explain her behavior but Souji keeps dismissing her reasons. They shout at each other for a while before Kharn eventually breaks down. Souji slaps her tree times before telling her something in a low voice to which Kharn replies in a murmur, and they embrace each other.
